Slight redesign of the roof, loads, drafting costs? Maybe that's why the original price never changed, it all worked out in the wash at the same price. Now... You're adding back the eaves. The original work still has to be paid for! I really don't think it's that unfair that it's now very slightly more expensive. Why didn't you kick up a fuss in the first place when the price didn't change when you went to zero clearance? Has it already gone to council? Will it now need to go again and incur more costs? Maybe that's where some of the cost has come from? Just a few alternate points of view.
