The bubbles continue to come and go depending on the rain, so I conclude that water is actively getting in still (and then drying out) via another route. In other words, the bubbles aren't there before the rain (at least to a large extent) and then they recur with rain despite the waterproofing. just talk to them, tell them it is unsightly and ask them for a solution.
