I don't think you can waterproofing twice (under and over screed) properly. Under the screen, you install the base of puddle flange and then waterproof it. Water will seep into the puddle flange (assuming correct fall). You then install the insert bit of the puddle flange (i.e. smart tile) and set the height of it using the screed.
