Skirts over carpet and timber joins

So building my first house and thought the people in this sub might be able to help.

Have to install our flooring and trying to work some things out!

We are putting carpet and engineered timber in, and there’s a few areas where the timber and carpet meet on a wall so with no archs.

Originally we asked our builder to not install our skirts/baseboards, but they ended up putting them in all the carpet areas.

Now the issues is, when we install the timber and put the skirt on top it’s not going to line up with the skirt over the carpet!

Is cutting 16mm off the bottom edge of the skirt an option? So the skirts will match? Or is that silly?

Open to literally any idea right now!

Thank you. Do I use timber floorboards for stairs or do people use timber treads? Or is both the same?

Engineering timber is certainly a less fuss option, times cheaper to supply and install and better withstands humidity.
