I wouldn't worry too much about the 30mm clearance because it's not a big job to trim the doors. Certainly much much easier than having to install and paint your own skirting. The issue with option 2 is time. If using solid timber floorboards, you'll want to acclimatise the timber for at least 2 weeks before installing it for best results. I'd do it post handover if option 3 is possible.
