Two storey Pavillion addition to rear of single storey house

I want to add a two-storey pavillion type extension to the back of a single storey house (see pic)

However, I don't like how this is joined via the small flat roof. Is there any way to incorporate this directly into the back of the roof?
I don't want to end up with a butterfly roof in the joint either so is there any way the valley can be sloped to avoid any issues???
And advise would be greatly appreciated
what about a flat glass roof...seen that on grand designs
