So you are in a cool or temperate climate, with an east or west facing block, and still want northern sun entry despite adjacent 2-storey houses? Generally, a 2 storey house next door won't block the sun into your clerestory windows, because your windows will probably be 4 metres or so from the boundary, and be less than 2 metres below their eaves. They may be able to see into your house through the windows,but that should be something you could manage if it were to be the case. Just thinking of doing skillion room with clerestorey window on the back side of the house. Where it can provide light/ventilation to kitchen/living/dining.
