I think your microwave idea is good. I personally don't like microwave nooks up high (have been badly burnt) but i think it would work well in your kitchen.
I got the idea from Stick751 who posted this pic in their Blueprint build thread. I don't like microwaves high either, it has to be just right!

Some other suggestions if you're up for them are to perhaps consider moving your WC wall towards the hallway more so its flush with the Bed 3 WIR wall and removes that funny little corner that is currently there as you turn left towards bed 4?. Then you will probably find you have room to install a little vanity or basin on that passage side wall of the WC and make it a self contained powder room.
Moving the WC across is a very good idea, I think it will look a lot neater.
You could perhaps make bathroom wider too by losing some space from laundry if its a family home, more space in bathroom perhaps needed more than in laundry? Could change slider door to a single glass french door to accommodate the slight loss of width.
In relation to your linen and storage, maybe you can make the study nook in Bed 2 into a WIR by removing the study nook and using that space and the space behind the study nook to create a squares WIR? Then what is currently the Bed 2 WIR and Linen could be combined to be one big WIL?
Great minds think alike, I had actually decided to do this, just hadn't marked it on the plan. I wasn't happy with such a tiny linen space!
The rear wall of what would then be the new Bed 2 WIR would be inline with the left hand entrance wall and also enable you to put doors on your theatre to close that off in future if you wanted. For example, get some brickwork carried on from the left hand entrance wall about as afar as the couch width, and maybe the same amount off the TV wall of theatre to allow for double doors later, If you got brickwork overhead. We'd like to enclose the theatre but we'll have to see what it comes out as price wise. I think bricks were something like $600 per metre? Maybe you'd also want to centre the window in the theatre to the wall space its located in? Same with Bed 2 window? Yep we'll be checking all this out when they give us our drawings. Not sure why they haven't centred the theatre window!
If your garage wall is a zero lot boundary perhaps consider putting in a 820mm door to enable access to the rear of your house?
Other advice would be consider power points on end of island bench, and check measurements CL give you are for internal widths of things such as microwave, fridge and dishwasher recesses (not external upright to upright). Maybe you want power points in the WIL for charging hand held vacuum cleaners, or under laundry cupboard and in pantry etc. Are all your bench heights ok for the height of people that use them? I upped mine 20mm to allow for losing approx 15mm in bench heights when you add floor tiles. That applies to K, L and bathrooms. Also maybe consider cold water stop cok at 1900 behind fridge and also the GPP up high? And lastly, do you have roo to consider a 4 panel sliding door out to the Alfresco instead of the two panel? that would make the whole area seem very big and open with indoor/outdoor flow?
Thanks for the suggestions. I'll definitely be having a power point on the island bench. I did notice the size of the sliding door that goes out onto the alfresco and thought it would look much better with a bigger one. We'll have to see how much it will cost to get a bigger door, I hope not too much because it would look so much better.
Unfortunately we are having to be very picky about what we change because we don't have a lot of money to spend! And we have to consider all the post-build expenses too
