When I last built I found over forty scracthes inside and out and after they touched them up you could not tell the diffrence.
You should go through each window and write down scracthes. In the end the window guy went around with me to each window and I pointed out the scratches as the builder will not do this. Built with a large volume company before (in UK) and the one thing i learned then was that you need to write everything down and send it to them early. I hope thats the case - its the supplier thats at fault in this anyway for not providing the protection up front. Like i said earlier its the finer less obvious scratches I want to catch. There the ones you only see when its a sunny day. I'm in Melbourne so that will be on the toss of a coin ! You will get broken glass, heaps more scratches etc before the end of the process so dont stress.
Building Code does say that scracthes on glass is a defect so they have to fix them but once handover occurs they will say you scratched them. All 3 items listed are defects and are of concern.
