Unfortunately I was a sucker and got pushed into pre-start quite quickly and took the bait. I'm afraid any changes I make will result in a big variation. Is it common for people to make changes after pre-start and are builders usually quite lenient?

If it's structural variation the cost can be very expensive. We were charged $7.5k to extend the rear of first floor by 800mm. The back of first floor is our master bedroom, ensuite and walk in robe.
Our builder also wanted to charge us $3k to render just the porch.

Have you signed your building contract yet? If not, you still have room for negotiation if you are skilful enough!
While you still have the ability to walk away, you still have the power. Losing your deposit is not a huge deal (and if you moved builders they would probably credit you this back) compared to being locked in to build with them.
