Once the DPC (Damp Proof Course) is applied and the first course is laid it wont be a problem. Remember your not watertight from above at the moment so you have expect this. Have a look at some other slabs after even 2mm of rain and you will see the same result. Your average house slab usualy has variances of .2 to .5mm, enough to cause ponding but not enough to worry about.
