I am guessing they wrapped the orange stuff around the sill, but I don't know... but the head looks like a problem to me... that should have had flashing, maybe the water is getting in at the head - check with the builder, or see if you can see through the gap at the head. Can you see water at the transom (horizontal divider) when it leaks? I can see the weep holes in one window, check they are all there and clear.
