I have two roof windows in the kitchen. One of the windows is a leak path for the rain water.
I think the reason why the water makes its way through the roof is that there are voids between the window frame in the roof and the sheets the roof is covered with. I have attached a few photos to show the voids.
Would would be the best way to plug these voids?

Did you take photos when it was being installed?
Check the manufacturer's installation manual

MM would be best - but I left some paper around what I thought was a leak - turned out to be a loose fitting. Once I'd tightened it properly it was good. Never done…
