It shouldn't have any air coming into the system from within the roof. It is a sealed system. If you have then there is something not right. Maybe a return air duct is broken. I only assumed that dust was coming in through the ducts because it seemed most logical, but no anymore. I'll have to get it checked out though. My solution is to get an inspector to check up the house as a whole. You may be tempted to use duct tape to cover the hole if the damage is minor. Mastic, on the other hand, is a more long-term option.
