The volume and pressure of water that would have come down that pipe right at the top of the flashings would have had far more force behind it than any wind driven event and will be the sole reason behind the leak. Now that they have installed the spreader the rest of the roof and flashings can perform as they were meant to. As long as the rest of the roof envelope followed the design drawings I posted on your other thread you will be alright.
