I see it even in the show houses. So for tiles, you'll end up with silicone around the edges, and for wooden flooring, you'll end up with "quadding" - the strips of wood to cover the gap. Some people either don't see this, or it doesn't bother them. But if you had asked them to put the flooring down first and then the skirting, they could have done that for you, but at a cost. My builder quoted me about $2500 to do this. My builder is the same, I wanted flooring first and then skirting boards as I hate the quad look. They wouldn't do that, but said they could leave the skirting boards off for me to install afterwards. I guess they get the flooring contractor to come in after they have finished and don't want to come back again.
