They are usually part of the fan and are designed to prevent drafts blowing back down the flue. On a windy day they can sometimes flap a little bit, also happens if you close the door quickly without the fan on. The extra air pumps out the flue and opens the louvres or flap. When the pressure drops they close causing the noise.
