That's builder's logic for you.. it does depend though on what your landscaping plans are. If you already have plans and the sand will interfere with those then tell the builder so he realizes that you really do need it removed. If you are going to build that area up anyway then the sand may be usef...

If it was me I would be moving right back in, and asking my lawyer to write a scary looking letter to post on the inside of the front window, explaining that you will sue any locksmith who allows access to the house. Builder has already made some significant changes without our consent or knowledge so we are in the process of getting those rectified. This sounds like the underlying problem, lack of communication. I would have a serious chat with the builder about this.
