There're some serious issues with water, leakage and our box gutter, the recent downpours shows that something is not working and water is leaking into our house. The bulkhead and surrounding areas is bubbling and our new carpet is damp. I'm fearing a potential long term mould and damp issue.

Hope the builder will reply on Monday but in the mean time is there anything that I can learn about it so the problem is fix properly? Your help is most appreciated.

I know it doesn't help now but the thing to learn is don't pick a facade with a box gutter.
As far as the problem itself, how long is a piece of string? I've seen plenty of box gutter leaks and there all different. Unfortunatly it may take a couple of go's for them to pin point the problem.
If your carpet is wet i'd suggest putting towels down and try to soak it up. then on monday when your builder gets in contact have them get a carpet dryer out to lift and dry it. Dont try and lift the carpet yourself unless you have the correct tool. If you pull it off you can pull threads.
Don't worry about any damage to the paint and plaster, once the problem if fixed the plaster will dry and can be repaired with no evidence of there ever being a problem.

Good Luck

A large issue with box gutters is reactivity and peoples lack of understanding. Check that they have used zinc screws if it is a zinc gutter, or gal with gal. Also ask how far they flashed up the roof as driving rain can force water up there. Another issue can be the downpipes if they are undersized or blocked where does the excess water go.
